How to Fix Unapplied Payments in QuickBooks (Step-by-Step)

Unapplied payments are a common issue in QuickBooks — and one of the easiest to fix once you know where to look. They happen when a payment is recorded but not linked to an invoice. The result: invoices show as unpaid, payments sit separately, and reports don't reflect reality. This guide walks you through exactly how to find and fix unapplied payments step-by-step.

What you're fixing

Before jumping into the steps, it helps to understand the problem.

An unapplied payment means a payment exists in QuickBooks, but it hasn't been matched to an invoice. Until it's applied, the invoice remains open and the payment doesn't reduce the balance.

Step 1: Find unapplied payments

Start by identifying where the issue exists. There are two ways to do this in QuickBooks Online.

Option A: Run a report

  1. 1

    Go to Reports.

  2. 2

Search for "Unapplied Cash Payment Income".

  3. 3

Review the list of unapplied payments.

Option B: Check customer accounts

  1. 1

    Go to Sales → Customers.

  2. 2

    Select a customer.

  3. 3

Look for payments not linked to invoices.

This works, but can take time if you have a lot of data.

Step 2: Open the payment

  1. 1

    Click into the payment record.

  2. 2

    Review the amount and customer.

  3. 3

Confirm it should be linked to an invoice.

Step 3: Apply the payment

  1. 1

Locate the list of open invoices.

  2. 2

    Select the appropriate invoice.

  3. 3

    Apply the payment.

  4. 4

    Save.

After applying, the invoice should show as paid and the payment will no longer be unapplied.

Step 4: Verify the fix

After applying payments:

  • check the customer balance
  • confirm invoices are closed
  • rerun reports if needed

Everything should now reflect correctly.

Common mistakes to avoid

When fixing unapplied payments:

  • Don't apply a payment to the wrong invoice
  • Don't leave partial payments unmatched
  • Don't ignore small leftover balances

Even small mismatches can cause issues later.

When this becomes time-consuming

This process works well for a few payments. But if your file has:

  • dozens of customers
  • many months of transactions
  • multiple unapplied payments

…it quickly becomes tedious to track everything down manually.

Faster way to fix unapplied payments

You'll get a full list of unapplied payments, the affected customers and amounts, and step-by-step instructions for each one. This turns a manual process into a quick cleanup.

Example

$3,200 in unapplied payments across 8 customers

Why this matters

Payments were recorded but never applied to invoices. Customer balances are inaccurate and revenue isn't reflected correctly.
